I interpreted that as the initial seeding of Earth with the Engineer's genetic material, therefore the trigger point for the creation of humanity. It's not a perfect film but it appealed to the sci-fi fanboy in me that wanted to see some kind of set-up for the Alien films. The Aliens being a bi-product of the biological warfare that the Engineers wanted to unleash against their own creation was quite an intersting take on things.
